Anyone working in statistical genetics: Is there any free software available to construct haplotype and test the linkage among snps?

I don't work in the field of statistical genetics but I read a paper a few weeks ago. I am not sure if this could be of any help but here it is: http://bioinformatics.oxfordjournals.org/cgi/content/full/23/16/2190 Good luck with your SNP analysis!
